In the original 1996 narrative on which the reimagining is based, Lara is contracted by Jacqueline Natla to locate the Scion, an Atlantean artefact divided into three parts. Her search continues in Greece at St. Francis' Folly and an associated Atlantean tomb linked to Tihocan. There she obtains the second fragment following further encounters with Pierre DuPont. Records within the site describe the destruction of Atlantis and experiments connected to the Scion that resulted in the creation of mutated life forms, as well as the existence of a third Atlantean ruler who was imprisoned.

After combining the first two fragments, Lara identifies the location of the final fragment in Egypt. She recovers it in the region of Khamoon. Following this, Jacqueline Natla takes possession of the completed Scion. Lara later travels to an island containing an Atlantean pyramid, where she discovers that Natla is the third Atlantean ruler referenced in the records she has uncovered. Natla intends to use the Scion to guide human evolution and establish a new civilisation. Lara destroys the artefact, confronts Natla, and escapes as the Atlantean structure collapses.

The events of the original game establish the central elements referenced in the description of Legacy of Atlantis, including the Scion, Atlantis, and Lara Croft's first encounter with forces connected to that civilisation. The official description indicates that the reimagining will draw stronger links between these events and later stages of Lara Croft's career. The form those links take has not been revealed.
